You should not be getting this error and your process was exactly correct. I hope you have created an SR to get to the bottom of that situation of which I suspect some sort of custom code or configuration issue. Additionally, I wanted to let you know that we've added functionality in DMS7.9.3 to simplify the removal of components from Production Libraries.
1. Automatic Production Libraries - can remove components based on status (e.g. Obsolete parts)
2. Removal from Component class - manual method
To remove a component from a Production library do the following:
- Search for the componet in the Component Class (e.g. 3301-0043)
- Choose RMB > Plugins > Remove Component from Production Library.
The following dialog will appear to allow you to select which library to remove the component from.

I’ll create the SR this week as the second option doesn’t even display.

To answer your question, all you have to do is this:
Say for instance,
you want to delete a part "2123456"
1) Go to Components and search for "2123456"
2) Right-click the part and Select Plugins -> Remove Component from Production Library.
3) Select all the Production Libraries listed in the box and Click Ok.
4) Make sure the Part is not in any of the Production Library.
5) Now try deleting the Part.

Planning to go to 7.9.4 DMS by end of year.
We are still in pilot phase with 7.9.2
