What flow are you using, Expedition Enterprise or net list to PADS or other PCB layout tool. The message about the cdb implies it is Expedition and that design changes have been made but not incorporated into the 2005 project. Until this is done you won't be able to migrate the design forward.

Only by cut and paste as you cannot migrate an EE project direct to PADS. If you don't have the required licences to open an EE design you will have to go back to the supplier of the original design and get them to create a Netlist (PADS) version of the project.
We ran into this same issue. Often just making a minor change to a design causes the CDB to be out of date. What we ended up doing was to create a Visual Basic script that does several things, including (1) runs a Check on the entire project, and (2) re-packages the design. After running the script, you can then migrate the design in 7.9.3
