I am not sure if you want to add ports in HyperLynx LineSim Via smulator or HyperLynx 3D EM. If you have HyperLynx 3D EM installed and have access to Mgrid module, you can add vertical port to a via barrel by following the steps in:

The template of the 3D via integration in LineSim is for users to study typical via structures/configurations with feeding traces.
You cannot assign other types of ports, or model arbitrary complex structures here. To assign ports, ex. on pins, of complex structures, you need to use the full version of HL3D and do it in its structure edit environment.

Thank you for the information. I am using the 3D Full Wave simulator for the Via model. It seems that I need HL3D in order to add a port at the via-barrel. Since I dont have a license for that, I was wondering if there are any tricks for example reducing the Boundary Size, under the Simulation Parameters option in order to minimize the feeding trace side-effects.

You may try to define shorter length of the traces to reduce the effects from the traces. But the effects from the discontinuity of the pads and traces will still be inculded in S-parameters. You may want to get a HL3DEM license to get more accurate results for your structure.
