When you run FA there is a back annotation of any pending changes done first. It would appear that there are some differences between the schematic data and the layout data, you will have to investigate the symbols in detail to ensure the connectivity is as you expect (no pin swaps from layout for example) and that the symbols haven't been updated or changed (Ref Designator changes, symbols rotated/replaced).
I replaced a couple of Diodes with the same diode from the library and renamed the refdes to the same refdes. could this be part of the issue?
Possibly, it depends on whether there are any differences between the symbols. Difficult to say, does it cause any problems?
Have you tried attaching the Frozen Package property to the symbol after the Ref Des has been assigned?
while replacing diode ,use find and find all the components to be replaced ,click on the selected components and select replace symbol, now enable the preserve reference designator ,and browse the part in the dx databook and click the component to be replaced ,select the scope ,now click replace,while packaging check the settings in packaging if repackage symbol is enabled then change it to package
I'll try this option to see if it resolves the problem. It may be that I'm not replacing the symbols correctly and running FA correctly so I'm getting differences between the layout tool and Dx when I back annotate.
How do you add the Frozen Package property to the symbol. I've only seen the Frozen Package text when I first tried to edit a symbol that was already in the PDB and on a Schematic.Can you also remove the Frozen Package property?
Go to the properties window, at the bottom should be a blank entry. Click in the left column to bring up the list of properties and select Frozen Package. It does not need a value assigned to it; it's mere presence provides the function.
To delete it, mouse-over the property and bring up the pop-up to delete the property.

Sorry, I forgot. Yes, the property gets added to the symbol in Dx using the property window like I mentioned.
